The book Lordly Domains gives great details for various breeds of birds for Falconry, which at least one of my players is very keen on paying attention to.

The book says females are generally better, bigger, and cost more, but I didn't see anything saying whether the males have actually lower skills than females. Is that noted anywhere that I missed?

Would it be something like "all listed stats are for females. Males have -3" Or -5, or something else entirely?

This is a GM choice, by all means

You are spot on. On page 63 (under Breeds) it says that males have 3 to 5 points lower skills unless anything else is noted.
