Regarding non-knightly skills Core Rules 5.1 p.81 say that "Performing any of these will cost a knight some Honor"

As far as I can see the only knightly weapons should be Sword and Lance.

So, do you really make your knights losing honor for using axes, maces, morningstars and flails?

This is clearly explained in p. 80-81 of KAP 5.1.

You have several categories of skills, and most of them are in unlabelled 'Other' category. Only two Non-Knightly skills exist - Chirurgery and Industry - and only those two skills cost the knight Honor if he uses them.

You have to realize that Non-Knightly doesn't mean 'all skills not marked at Knightly'. There are Knowledge and Other skills, too. Lance, by the way, is an Other skill, curiously enough, Sword is the only Knightly weapon skill.

Personally, I find the whole distinction of Knightly skills unnecessary and downright anachronistic for Uther's court, such as Romance and Tourney, to mention two examples. Nor have I seen anywhere else it mentioned that non-knights could not use swords, or that every knight should have Romance and Tourney. Nope, not in our campaign.

Yeah, if foot soldiers didn't use swords their 10 sword skill is an odd way of showing it.
